just thought of this: which version of RTS should I use, if I run the mod via Juiced Patch while also have GoTR active? Should I put the vanilla or the GoTR version into Juiced's "mods" folder?

In this case, likely the GoTR version.
GoTR is a compilation mod with content differing from final game, not necessarily just referring to the mod packer it was used for back then.
If you want to use this mod along with GOTR and Juiced Patch, use GOTR's version. If not, use Vanilla's
Is it temporarily disabled or permanently disabled
Like if I created a save file with this on, uninstalled the mod, and reinstalled all the files it overwrote; can I regain the ability to buy stores again? Or will I be forever not be able to buy stores even after the mod is uninstalled?
Pretty sure as long as you don't have the mod running its code you should be able to buy stores again as it's not there telling the game to make them unavailable. OP can correct me if I'm wrong.
It's only temporary. If you decide to uninstall the mod later, you'll be able to purchase stores again.
