Lin over Asha & Donnie over Matt:
Personal Preference. I just like Lin better than Asha. And it only makes sense to replace Matt with Donnie too. That way the cutscenes where Matt tries to show affection to Asha will still make sense.
But Matt and Asha still appear during the first two missions. So Lin and Donnie are discovered to still be alive only when aboard the ship. Matt's Rescue Mission will just be played out as a decoy so the Boss accidentally saves Donnie instead. As for his Loyalty Quest... More details below.

Fun Shaundi, Shaundi, and Aisha:
In this version of the Game, after completing Shaundi's Loyalty Quest, Shaundi mellows out and reverts to her old self, meaning Fun Shaundi becomes redundant, so Kinzie switches out her program with Aisha to give Gat a chance to be reunited with her.
Pierce/Aisha:
Pierce made fun of The Boss after Kinzie turned them into a Toilet, then a Pleasure Doll... So The Boss decided to get a little payback.
Lin's Rescue Mission and Donnie & Lin's Loyalty Quests:
