Can't re-enter simulation

I'm playing SR4 on a PC through steam and whenever I leave the ship, I try to get back into the simulation and all it does is go to the map of steelport. I click tab or escape to leave the map and it just brings me back onto the ship. I was able to re-enter the simulation after rescuing matt miller but that was the only time I was able to re-enter the simulation.
 
You have to right click on one of your "safe houses" to reenter the simulation.
 
You should see a message that tells you to Right Click a Gateway on that same screen
If you don't see that, then perhaps you a suffering from bug regarding the tutorial screens, or disabled them before knowing everything.
