That cheat is not a toggle. It basically buys all of the super power upgrades for you. And you cannot unlearn super power upgrades, which is why you are not given the option to turn the cheat off.
Updates fix things that are broken. Don't complain about your game not working right when you're not allowing the developer to fix your game.

But yeah, there should be an entry for it in notoriety.xtbl. Any action that results in the player's notoriety going up should have an entry there defining the amount of notoriety that action gives.

Yes. All mod files should be in the root game folder, which is the same folder that SaintsRowIV.exe is in. And they have to be loose files, not packed in a rar/zip file.
