My problem went away on its own, I'd given up trying to fix it and was upgrading the weapons every time I played to get around it, I went to do it yesterday only to find the upgrades from the day before had stuck. I honestly can't think of anything I'd done differently to make that happen.

I removed the game folder and had Steam download it again, I did that to make sure everything was removed, I've learned from experience with Bethesdas games that removing them in the normal fashion tends to leave the mods behind. I've given up worrying about it, I'm on my third playthrough so...

Edit: Starting a new game didn't fix it, I wish I'd switched the updates off in Steam, my game was fine when I first bought it.
