I agree that the DLC missions have just been way too short, and don't tie in to the main game at all. I like what Bethseda did with Skyrim, added content that allowed you to do the missions when you wanted too and the capability of having multiple missions going at the same time.

All Super Upgrades is not a bug, it is saved to your save game and as you unlock the various powers you will already have all the options for it.

I see the problem with the handguns, but I do see both SMG's firing while standing still. They do fire faster while moving though.

AFAICT it only affects the handgun as the SMG's both fire just fine.
